If the second HD is mainly for backup I would suggest installing it as a slave to the first HD. Connecting 2 IDE devices on 1 IDE interface can cause problems if they are not the same type and make. Test that by installing them on their own IDE interface jumpered as master without a second device on the cable.

I have read that I may get an error that the Registration Key may not work on a second install (to prevent software piracy). You probably will be able to do it over the Internet but if for some reason that fails, just call the phone number that will show up and tell them your hard drive died. It's no biggie.
